I am not sure if disabling a malloc-check could harm/crash my computer so I only tried the memory size commands (-Xms and -Xmx). I also tried export GDK_NATIVE_WINDOWS=1 but that did not help. I forgot to mention that I am using the Galileo version of eclipse and not Ganimed.
