I've done a bit more testing. The problems with the VGA out happen when the laptop lid is closed. If I boot and run the script nothing changes. When I open the lid both external displays go to the correct resolution in clone mode. I suspect there is something funny going on with detecting how to use external VGA when the laptop lid is closed.
