While this is not a solution to the problem, I use the following
workaround for my day to day work (I use jaunty but with ppa xorg and
kernel from karmic):

  xrandr --newmode 1680x1050 146.25 1680 1784 1960 2240 1050 1053 1059 1089 
-HSync +VSync   
  xrandr --addmode DVI1 1680x1050
  xrandr --output VGA --off --output DVI1 --mode 1680x1050

It works, but gnome doesn't see the DVI1 output and thus the gnome panel
has an incorrect width and there are a couple of minor glitches.
