Similar problem with phenom II x4 965, but with a wierd twist:
I have Windows XP also, and all cores are recognized all the time.
ubuntu 9.10, as weel as SuSE 11.2milstone8 all variations are possible:
one core, two cores, three cores and, YES even all four.
ubuntu 9.04 and 8.10 have better chance than 9.10, but still it is random.

m/b gigabyte ga-ma790xt-ud4p, latest bios (f6).

gigabyte support suggested misplaced heat sink,
but there is no difference between cold or warm start.
