There could also be an issue with the window manager. I recall Metacity has some logic to suppress window raise / lower events which was discussed at length in the context of another bug (https://bugzilla.gnome.org/show_bug.cgi?id=392889). Are you using Metacity, Compiz, or some other window manager?
