Same problem here on Ubuntu 9.04. I had a lot of open windows. Especially Evolution Mail and VM-Ware-Workstation. I was switching many times between VM-Guest and Host and I think Evolution wanted to pop-up a message at the same time i was switching to the VM-Guest. Eventually this helps a little bit to find the cause.
