Maybe the NTFS engine could add the dot to the access interface. For example, when nautilus or bash asks for reading/writing of .hidden or ..system, the NTFS driver would automatically seek for a real hidden/system file (except when real .hidden or ..system really exists). This way all applications that use the NTFS driver would gain access to the system/hidden information by just querying the single/double dot in the filenames.
