I have the same problem and I think that it is hardware issue. The most straightforward fix is to blacklist kernel module psmouse to disable the built-in pointing stick and use an external mouse in a USB port. A more complicated solution that I am currently using is a small script that will disable and enable psmouse and assigning this script a keyboard shortcut.
