After a discussion on the Ubuntu forums (http://ubuntuforums.org/showthread.php?t=1188690) with a few other users, it appears that this is a focus follows mouse issue. Please see that thread for more details.
Briefly, if one enables focus follows mouse, this bug presents itself. If one disables focus follows mouse, the bug goes away.
