The bug is in synaptic. I've investigated and confirmed that update- manager simply calls synaptic eventually. I've also downloaded the synaptic source (apt-get source synaptic), and compiled (./configure && make). The produced synaptic binary (gtk/synaptic) did not exhibit this issue, but the debian-produced binary (debian/synaptic/usr/sbin/synaptic) does.
Basically, any selections made using synaptic do not seem to be properly installed.
