Thanks for your attention to this issue. 
Unfortunately I am still able to reproduce this bug in Inkscape 
0.47~pre1-0ubuntu1 in a fresh install of Karmic alpha 3 running as a guest in 
Virtualbox (host is Ubuntu Intrepid). Both host and guest are 64-bit versions.

As an addition to my original report, if at step 4) above, the boxes are
grouped (and NOT the text) and the grouped boxes are moved, the text
remains in its original position. Ungrouping the boxes now has the
effect that the text jumps back into the boxes in their new positions.
Grouping/ungrouping text alone behaves as I would expect (no additional
transformations).

Also in addition, I have noticed the following behaviour;
1) Create box and text
2) Flow text into frame
3) Select both text and frame and move to a new position
4) Group text and frame in the NEW position
The text jumps back to the original position.

All these behaviours are the same in 0.46 and 0.47, so I am initially
not adding this as a new bug against 0.47

I am happy to continue testing, and please let me know if I can provide
any further help...
