Confirmed. My /etc/cron.daily/apt wasn't marked executable as well. I upgraded from 8.10 to beta and then to 9.04. I had all kinds of problems and one of the last ones I've been looking into was this. Same behaviour as the original post. We'll see if this fixes it. Attached are my upgrade logs too.
