My EEE 1000HD also suffers from that. I looked at the kernel.org changelogs, and found that this was fixed in git commit 508f711090e06477081fd94cb9298b1b14dda9ff. [1] I apt-get'ted the source for linux-image-2.6.31-2-generic, applied this patch, compiled the kernel into a package and installed it. Booting with that kernel gives me back the missing volume controls and gives me decent volume levels. So, the final 2.6.31 kernel will have this patch, but the impatient can either do as I did. :) Alternatively, if you want to compile a kernel and don't use the headphone output you can add "model=basic" to the "options snd-hda-intel" line in /etc/modprobe.d/alsa-base.conf. A reboot should give you decent volume levels. When the fix arrives in the ubuntu package you can remove the "model=basic" again to go back to autoprobing.
