I investigated this issue a bit. LyX files are currently displayed with a generic document icon (x-office-document). This is specified in /usr/share/mime/packages/freedesktop.org.xml. The default Ubuntu theme (Human) provides such an icon. One could provide a custom icon for LyX files. For example this one: http://www.lyx.org/trac/browser/lyx-devel/trunk/development/Win32/packaging/icons/lyx_doc_32x32.png
In my opinion a generic icon from the selected theme is better than a LyX icon that doesn't fit the theme. I can provide a patch that installs an icon, if there is interest.
