I think that it is using the qt theme, not the gtk one, and perhaps qt takes the colors (but not the theme) from gnome. This can be fixed installing the gtk-qt-engine, and using qtconfig-qt4 to set the theme for qt applications to gtk+; this may be suboptimal for some kde applications (that may be considered a bug if you encounter any) but should work for you. This is certainly not a bug in lyx. One could see this as a bug of the free software communty :) as there are two different toolkits.
