I can confirm it too on a fresh new install of Jaunty on a new hard disk, no update from another version.
Another thing I've noticed is when I get the beeps, the numlock led on the usb keyboard won't switch off even after the shutdown is complete (computer off, only the led on the motherboard still on), while it switches off correctly when I get no beep (by logging off from my gnome session before shuting down).
