I have two 8800 GTX's (with three monitors attached) and I have exactly the same problem. I installed Ubuntu 9.04 and was prompted that I could enable a proprietary driver for my NVidia card. I did, and now X11 is broken! My system just boots to a text mode login prompt, and /var/log/Xorg.0.log ends in "Fatal server error: no screens found". I'll attach the log file and the output of lspci. Let me know if other information would be helpful!
The tool which installs the binary driver should detect that there are two cards installed and either (if that is a supported configuration) configure X correctly, or (if it is not supported) not offer to install the binary driver.
