Unfortunately it seems this bug is still an issue. Can you confirm this issue exists with the most recent Jaunty Jackalope 9.04 release - http://www.ubuntu.com/news/ubuntu-9.04-desktop . Please let us know your results.
Also, I suggest disabling the splash screen at boot time and re-testing as this has been known to trip this type of bug. To disable usplash at boot do the following: 1) At boot time, press the ESC key to get to the grub menu 2) Select the appropriate kernel (usually the top one on the list) and press 'e' to edit 3) Press the cursor down to select the line starting with 'kernel /boot/...' 4) Press 'e' to edit this boot line 5) Delete back and remove the "splash" option from the boot line 6) Press return 7) Press 'b' to boot After the system is booted successfully without the splash screen, try shutting down.
