Found the real problem: I used a setup with my Desktop stretched over 2 screens(as one X-display), where I only have my apps running maximized on the left part of this display. While sending a mail I always have to agree that the server uses a SSL certificate that is not issued to the connected URL. This dialog does not appear in the center of the main Thunderbird windows, as it would be best. It is displayed on the left hand of the right part of the display. As I am only using the left screen, it haven't seen it.
