I'm no longer quite so sure it's a kernel issue -- I tried experimenting with different kernels to see if I could work out where the breakage occurred, but couldn't find a kernel that would make it work.
First, I tried building a vanilla 2.6.28.8 with a config file from the ubuntu package. The issue was still there, meaning that it's not a problem with the ubuntu patches. Next, I was about to try building a 2.6.27 kernel when I realised I could just install the Intrepid deb, then further realised that the kernel was actually still on my system... Booting with that kernel and the Intrepid userspace worked, but with the Jaunty userspace it fails. While I don't know enough to say that there's definitely no kernel issue, it does look like it's a userspace change which has triggered the issue.
