As to why I think it's the notification popups, this is because after a fresh install, after logging in you get an 'updates' notification right away. Most of the time if I was quick I could click a menu before that appeared and that click worked, however after the notification had popped up sometimes I couldn't even dismiss it anymore.
As to the applications that I use, that's the strange thing: I didn't customize anything at all. In fact I wiped ~/.gnome* and ~/.gconf* once (without being logged into X) to make sure that it wasn't a setting crash or something like that. This is a vanilla, totally nothing customized, first time login amd64 Edgy.
