I'm seeing the same boot failure issue, but with a slightly different setup.
Dapper 6.06 Kubuntu SATA /dev/sda1 and /dev/sda2 have RAID 1 /dev/md0 installed with LVM on top. The BIOS can set these to 0x80 and lilo is happy with this. Boots every time. Added 2 x IDE drives as /dev/hda and /dev/hdc. BIOS still happy to make the SATA 80 and 81, and the new drives 82 and 83, and lilo -v2 agrees.
