I've just done some debugging on this, and this is caused because Compiz is not shipping a desktop file in /usr/share/gnome/wm-properties anymore, so gnome-appearance-properties can't load the module it needs to change the window manager settings when running Compiz. If you switch back to Metacity, this works fine and explains why it is not reproducible upstream.
