I have only POP mailboxes. The only extension shown in Tools->Add-ons->Extensions tab is the mentioned "Remove Duplicate Messages", version 0.1.06, from Mozilla addons site: https://addons.mozilla.org/en-US/thunderbird/addon/956
I couldn't produce the problem right now either, as it sometimes happens and sometimes not. I used the Help->Report a bug.. option in thunderbird hoping it will give some more information, altough probably it's useless if nothing wrong happened.
