I believe the problem you are experiencing is that you have not updated the Automagic Kernels List in the grub config. Every time your kernel gets updated, it uses these settings to re-generate your list of kernels.
If you edit the Automagic Kernels List which is Located just above the list of kernels, it should solve your problem.
