We've had reports of crackling issues relating to mixer settings for alsa. I can't remember off the top of my head without digging through bugmail, but it is something to do with one of the main sound channels muted in the alsa mixer, however I can't remember whether this was heard when users used pulseaudio.
If you could check your mixer settings, and see if unmuting/changing levels helps, that would be great.
