I'm having this problem as well. I'm running Ubuntu 8.10 with a 9600GT running TwinView on nvidia-glx-177. Fortunately, my left monitor is running 1920x1200 while my right monitor is running 1600x1200, so dialogues are displayed on the left monitor only. I also have the same issues with full screen.
