Good point. I tried compiz and metacity, and this only seems to happen in compiz. I will add that I use the binary nvidia driver though I'm not convinced this is the cause.
to reproduce: 1. start a session, have the window about half the height and width of your display 2. switch to fullscreen (press F11) 3. switch back (press F11 again) observe that the window is no longer half the height and width of the display, but something seemingly random. Sometimes the window is moved partly off-screen, making it impossible to close by clicking the [x] button.
