I seem to recall there are several 'well known' PRCs that crash the palm if you try to restore them. Typically these are files that are pre- installed and do not need to be backed up or restored. pilot-xfer knows about some of them and skips them, but it is certainly possible that you have found extras.
If you do continue to restore files, it would be useful if you posted a list of the files you were unable to restore, and any error messages that you received from pilot-xfer.
