Yes, I tested it in a normal X session and it works fine. The problem only happens with this type of sessions (I am using a multiseat configuration). I think the problem is the right button menu, that is different from the one of firefox.
The problem is I don't know how to debug this, I have the strong feeling that there is some library that flash uses that is conflicting with xephyr (because I have a similar, but not the same, problem with some kde programs).
