I can't reproduce this bug. You should be aware of couple of things. If you start gnome-cups-manager trough System -> Administration -> Priting menu, and change settings for printers, those changes reflect only to you. So, if you change paper size, you are the only that will use that paper size.
If you start gnome-cups-manager with sudo and change settings for printer or if you change that settings trough web interface, changes will reflect all users. If you change general settings (with sudo or trough web), and you have your private options (in .cups/lpoptions), your private options will have precedance over general settings. My guess is that you had something misconfigured. You can check your /etc/cups/lpoptions (these are general settings for printers) and /etc/papersize.
