I have a very similar problem with Ubuntu 8.10. I have installed it using a USB flash drive, so I have not noticed it during installation. Now my system does not see a CD drive at all. My setup is similar - CD (configured as slave) as the only PATA device, HDD is a SATA device.
There seems to be a problem with device detection in the kernel.
