I have a very similar problem with Ubuntu 8.10. I have installed it
using a USB flash drive, so I have not noticed it during installation.
Now my system does not see a CD drive at all. My setup is similar - CD
(configured as slave) as the only PATA device, HDD is a SATA device.

There seems to be a problem with device detection in the kernel. The relevant 
part of dmesg seems to be:
ata5: PATA max UDMA/100 cmd 0x1f0 ctl 0x3f6 bmdma 0xff00 irq 14
ata6: PATA max UDMA/100 cmd 0x170 ctl 0x376 bmdma 0xff08 irq 15
ata5.01: NODEV after polling detection

In the attachment I have provided dmesg output from 8.04 run from USB
drive and from 8.10 (installed system) - on the same hardware.
