Ok here's a small update: I agree the bug has not been fixed I am experiencing the same problems again, I'm sorry for the confusion. But! Nevertheless after I upgraded it seemed to be fixed, and the reason is the following:
After upgrading I had a second monitor connected to the VGA output of my Thinkpad T61. It was not used, but it was there, so X detected it. In this case, the logout/ X restart worked flawlessly. Back at home I didn't have the second monitor connected. The bug reappeared! The problem must be related to X / multiple screen support!
