I've determined what was causing the issue. I installed epiphany-gecko
directly, and didn't bother to install the epiphany-browser package
since it is described as a dummy package, but once I installed that
package, the Preferred Applications dialogue showed Epiphany properly.

Should epiphany-gecko maybe be made to depend on epiphany-browser, if
its not strictly a dummy package?
