The easiest way is have Gnome start your apps by setting them in your gnome-session-properties (System - Preferences - Sessions), but it's not the same as saving your session. Another workaround is hibernate your computer instead of shutting it down. At work I depend heavily on saving sessions, so I'm a bit crippled too.
