Shai, Given the, as you say, unusual state of the system I don't think there is much point persisting with this. It's certainly not a supported use case and I think our chances of debugging the issue in any sensible fashion are slim. You're better off following bug 138305 and trying to get intrepid to boot. Final release is tomorrow so grab a live CD and see if it works.
