Workaround: delete ~.evolution/exchange and ~.evolution/mail
On next open of evolution, it will download all mail on the exchange server again. This will grab the missing ones. If you look at these folders, you can see the data is still stored locally, so it didn't get wiped. It's an issue that at least I have, and I know a bunch of others that have it too.
