I've had the exact same problem twice now. I should note that I upgraded from 8.04 to intrepid some time ago.
After the cleaning up phase, everything seems to be done, but the window doesn't close and can't be closed manually. The terminal widget shows regular apt messages, nothing special. Pressing Ctrl+C pops up a confirmation dialog, but agreeing doesn't help. The only way to close it is "sudo killall update-manager".
