Sorry for double posting. The new bug that I experienced is https://bugs.launchpad.net/ubuntu/+source/kicker-taskbar- compiz/+bug/261694 and I was able to solve it by reading what other people did.
So, now that the kicker is working, I can confirm that the KDE system tray seems to be working like it should even with Compiz enabled.
