According to http://archive.raspbian.org/raspbian/dists/stable/main/binary-armhf/Packages.xz Raspbian/stable definitely has both flex as well as bison in the main repository: Please refresh your local package information with "sudo apt-get update" and retry installing flex and bison. If that doesn't work, please provide your repository configuration, i.e. the contents of /etc/apt/sources.list and /etc/apt/sources.list.d/*, perhaps we can spot the source of your problem there. Good catch.
