This kind of reminds me of a problem I experienced that I think I posted
about here sometime last year. I record TDS/CR on Comcast Bay Area, and was
consistently finding that they were rejoining both shows out of the
commercial break before the interview segment (and maybe one other segment)
late, a result of adding an extra commercial of their own. I emailed and
called every every contact I could find at Comcast, trying to explain the
problem. Most of the people I got through to either could not understand
what I was talking about, or pretended they did not understand, and tried
to blame Comedy Central.

However, in my case the lost material was only during the early morning
replay - I shifted to recording the original 8:00 pm airings, the problem
disappeared - then I switched to the 11:00 pm repeat, and I have not
noticed the problem there either. It sounds like you are having the problem
with the original airing.
