Looks like this is probably triggered by the Ambiance theme's custom
titlebar padding. Although you could argue the real bug is then in Gnome
itself for placing the titlebar separator in the wrong location for the
current theme.

  Vertical separator of left sidebar is misaligned with vertical
  separator of window decoration

Bug description:
  To reproduce:

  1. Open gnome-control-center (latest 1:3.25.92.1-0ubuntu1)
  2. Look at the vertical separator of the sidebar; between the categories and 
settings; it is misaligned with the vertical separator above it in the window 
decoration
  3. Select Dock; the sidebar separator becomes darker and it is still 
misaligned

  It also happens in gnome-tweak-tool.

  This bug does not happen in Adwaita.
