Does this persist across reboots?
Can you provide the unity8.log file from ~/.cache/upstart/, short after
you've tried to clear one (swipe to the side) or all notifications?

Unable to clear the notification list
Status in unity8 package in Ubuntu:

Bug description:
Since a few weeks I can not delete notifications from the list under
the green envelope in a notification area. Green LED of my M10 blinks
and notification list is full of new items that I can't delete nor
click them. "Clear all" deosn't work as well as clicking on a
notification.
