Trying to fix the problem without knowing much, I reinstalled grub on external HD as usual and upgraded it again. and I am talking about "After selecting and pressing Enter to boot Xubuntu Xenial, it waits that long or sometimes even got stuck before booting". But not for Ubuntu (internal) or my previous linux installations (external). My booting is without splash screen because I disabled it in defaults, so it shows loading and starting services. And you are talking about screenshots? the screen remains just black in between. Thanks for asking.
