When you change this project setting, what do you expect TSVN to do? 
- Alter the line endings of all the files in the working copy, without 
changing their timestamps, and without considering them to be modified. 
- Or leave the files as is and end up with a mix of Windows and Unix line 
endings, after subsequent Updates/Merges/etc. 

A quick google shows dos2unix and unix2dos have a -k or --keepdate option.  
Have you tried that?
