Are you sure to talk about TortoiseSVN and Subversion corking copies
instead of e.g. TortoiseGIT? Cloning, pulling etc. are more likelier
GIT-terms.

Besides that, modified files after checkout often are an indication of
problems with newlines:

For missing files OTOH have a look at their spelling, lower vs. camel
case etc., their type, if e.g. the missing ones are symlinks not
supported on the current OS etc.
