Do you mean you excluded certain directories (folders) in the virus scanner?
I recommend to not completely deactivate the virus scanner. 
A virus can be transferred via a repository. Maybe just excluding the .svn 
subdirs will do. If actual content of the SVN is inaccessible, some program 
may have opened it.
