I had the same problem. All you need to do is create the directories

mkdir /home/vpopmail
mkdir /home/vpopmail/etc
chown -R vpopmail.vchkpw /home/vpopmail

first and chmod them to the vpopmail user and run configure again.
I reported the error to Tom and he will fix it in the next release.
