well, i can´t see your doubt: you´ve  posted almost the answer.

indeeed, setting the backup MX server with lower priority in this domain
zone and ensuring that the list of virtual domains  you need be
backuped are rsync'ed in secondary MX's /var/qmail/control/rcpthosts file.
This done and Qmail itself take over on sending  emails between queues
based in MX priority in your Dns.
