This makes sense. I do not have any of the two packages from above installed, therefore I didn't run into this problem. My guess is that the file /usr/bin/musixflx was installed by the package texlive-musixflx-bin and now it gets installed by the package texlive-musixtex-bin At least this is what the old spec file and now "yum whatprovides /usr/bin/musixflx" show.
